Google has unveiled DeepSomatic, an advanced AI tool designed to identify cancer-related mutations in tumor genetic sequences with superior accuracy compared to existing methods. This groundbreaking work, published in Nature Biotechnology, represents a significant stride toward realizing precision medicine.
Why DeepSomatic is Essential:
Cancer begins when the controls governing cell division fail. To develop effective treatment plans, doctors must find the specific genetic mutations driving a tumor’s growth. Most cancers are fueled by ‘somatic’ variants, which are acquired after birth (unlike inherited 'germline' variants). Identifying these somatic variants is extremely challenging because they can exist at low frequencies within tumor cells, sometimes lower than the sequencing error rate itself.
How the AI Works:
DeepSomatic utilizes convolutional neural networks to analyze genetic variants.
1. The model converts raw genetic sequencing data from both tumor and normal samples into images.
2. The neural network analyzes these images to differentiate between the standard reference genome, normal inherited variants, and the actual cancer-causing somatic variants, while simultaneously filtering out sequencing errors.
Critically, DeepSomatic can also operate in a ‘tumour-only’ mode when normal cell samples are unavailable, which is often the case with blood cancers like leukaemia, expanding its applicability across many clinical scenarios.
Unmatched Performance:
DeepSomatic showed better performance than other established methods across all three major sequencing platforms used for testing. It particularly excelled at identifying complex mutations known as insertions and deletions (Indels), achieving a 90% F1-score on Illumina data, significantly outperforming the next-best method at 80%. The tool even proved effective when analyzing challenging samples, such as those preserved with formalin-fixed-paraffin-embedded (FFPE) and data from whole exome sequencing (WES).
Google and its partners created the high-quality benchmark dataset called CASTLE for training the tool. By adopting DeepSomatic, research labs and clinicians can gain a deeper understanding of individual tumors, helping to guide choices for existing treatments and potentially leading to the development of new therapies.
Google has made both the DeepSomatic tool and the high-quality training dataset openly available.
