There are no differences between the good ending and the bad ending, other than the dialogues regarding Ben's fate. There are a few secrets to find such as the mini-games (both old and new) and that 1 card I can get to, but unfortunately the bestiary and the Yu-Gi-Oh cards album will always remain incomplete until the developer decides to update the game.
