Episode 23, Season 4 of Star Trek Voyager stands out as a great example of using science fiction not only to address political issues of the day, but addressing the methodology and perils behind historical study. It's a well-crafted reminder that history is not "the past" but rather a reconstruction of the past often based on fragmentary evidence and distorted by assumptions.
