The remainder of bees with the queen are off to find a new home. Capturing the queen is not always the best when there is a gigantic colony. Abandoned bees can be very aggressive and with no brood and no food they will go after almost any target. I filled 4 brood boxes with bees, brood, queen cells and honey, and the swarm was still huge.
