In Mega Man 3, the brilliant scientist Dr. Light and his trusty robot companion, Mega Man, face a new threat to humanity. The evil scientist Dr. Albert Wily, who has repeatedly tried to conquer the world, returns once again with a sinister plan.

Dr. Wily, seeking revenge for his previous defeats, decides to outsmart Dr. Light by creating his own set of Robot Masters. These Robot Masters are designed to surpass anything Dr. Light has ever created. With his newfound army of powerful robots, Dr. Wily sets out to take over the world and exact his revenge on Mega Man and Dr. Light.

Mega Man, fueled by a strong sense of justice, steps up to the challenge. He embarks on a perilous journey to defeat the eight Robot Masters, each guarding their own unique domain. These Robot Masters include Magnet Man, Hard Man, Top Man, Shadow Man, Spark Man, Snake Man, Gemini Man, and Needle Man. Each battle is a test of Mega Man's skills, as he must overcome their formidable powers and discover their weaknesses.

During his quest, Mega Man is joined by his new robotic companion, Rush. Rush assists Mega Man with his various transformations, such as transforming into a jet or a submarine, enabling him to access new areas and defeat enemies. Along the way, Mega Man also encounters Proto Man, a mysterious robot with a troubled past who alternates between aiding and challenging Mega Man.

After Mega Man defeats all eight Robot Masters, he infiltrates Dr. Wily's fortress, a massive stronghold filled with deadly traps and powerful enemies. Mega Man faces an army of reprogrammed robots, including the rematches with the defeated Robot Masters, as he makes his way deeper into the fortress. Finally, he confronts Dr. Wily himself.

In a climactic battle, Mega Man faces off against Dr. Wily's powerful new creation, a gigantic robot named Gamma. With his skills and the weapons he obtained from the defeated Robot Masters, Mega Man defeats Gamma and confronts Dr. Wily, forcing him to surrender.

The game ends with Dr. Wily expressing remorse and promising to change his ways, while Mega Man and Dr. Light return to a world at peace. However, an after-credits scene hints at future adventures and potential new threats that Mega Man will face in his ongoing mission to protect humanity from the forces of evil.
