The prime directive of non-intervention is just an established structure of rules that exist within an incarnated reality and is not a directive of the greater cosmos. Even though it exists, it does not mean all beings follow it. What the prime directive actually initiates is the intervention of those who follow it to right the wrongs of those who don’t. But it only initiates under specific circumstances of destruction.
