The 3 missing Lithographic Stones are found in the Bindery with the door puzzle during Chapter 8. Press A/X to break the glass for Lithographic Stone B in the corner of the room. Place all 3 stones on the door, then move and flip the stones until they match the following:

Top: Red Shield in Square
Left: Red Helmet in Hexagon
Right: Blue Sword in Square
Bottom: Blue Armor in Hexagon
